Are you sure you are using the term flagellate appropriately? They are 
single-cell organisms, and I can't imagine how can they stick out of 
anything.  Did you mean nematode instead?

This was probably a harmless planarian worm.

If indeed there is a nematode problem, the recommended treatment 
(levamisole) has been posted multiple times and is available online on 
some of the apisto sites. Do you have access to this info?
